Der Erstflug wurde am 8. April 1936 von Dr.-Ing. Hermann Wurster durchgeführt.

Die V3 war die erste mit Bewaffnung versehene Bf 109.
Sie sollte neben den zwei MG 17 über dem Motor auch noch mit dem MG C/30 L als Motorkanone bewaffnet werden. Allerdings gab es damit Schwierigkeiten und somit wurde die Motorbewaffnung weggelassen. Die V3 war das Musterflugzeug für die geplante A-Version.

Die V3 soll mit einem elektrischen Vertikal-Magazin zum Abwurf von fünf 10 kg Bomben ausgerüstet gewesen sein. Diese Abwurfvorrichtung soll auch bei 19 gebauten Bf 109 A (wurden später in Bf 109 B umbenannt) eingebaut worden sein. Allerdings wurde der Einbau auf einer Weisung hin nicht mehr weitergeführt.

Die V3 wurde Ende Oktober 1936 über den Seeweg nach Spanien gebracht. Sie wurde dort bei der Versuchsjagdgruppe 88 der Legion Condor neben der Bf 109 V4 und Bf 109 V6 Einsatzerprobt.

Am 11.01.1937 musste Oberleutnant Otto Winterer mit der Maschine ca. 30 km südlich von Sevilla bei Los Palacios an der Landstrasse nach Cádiz eine Notlandung machen. Die Maschine konnte "weich" gelandet werden, der Motor war jedoch schwer beschädigt.[Q-256]

Die Maschine war am 11.02.1937 auf einem Verlegungsflug von Sevilla nach Villa del Prado unterwegs. Es wurde eine Zwischenlandung in Cáceres eingelegt. Beim Start von diesem Platz geriet Oberleutnant Paul Rehahn mit der Maschine ins Trudeln und stürzte tödlich ab. Die Maschine wurde vollständig zerstört.[Q-256]
